They are selling this turbo 350 transmission with this note: JEGS TH-350 transmission is designed to work without TV (throttle valve) or kick down cables. Removal of the kick down block off plug voids the warranty.

Now, does this mean I will have to shift into each gear manually?

Probably not....but you might want to call them and ask. On this trans., does it have a modulator? All the kickdown cable, linkage does is to raise the fluid pressure so the trans won't slip when power is thrown to the trans and also tells when to downshift from D to 2nd gear.
This can be done internally, or with a vaccuum modulator. If its a performance trans and doesn't have a manual valvebody, I'd say you still have the automatic shift features....though they might be possibly a little higher. This could be tuned though with a adjustable modulator.
 
I have the one from JEG you are describing. Works just like a regular TH-350 except to use passing gear you need to shift down. The Bucket is so light that passing gear isn't really needed. That is most likely all you will notice. Don't need a kick down gable, just a vacuum source for the modulator. Has a very snappy shift that is quick and solid.
