I m going to order a 9 inch rear end. Should I center the pinion or the housing? It is going be a low rider the drive shaft will be above the frame.

I'd start by asking the tech guys at the vendor who's unit you plan to order, once you give them all the details, they should be the ones to take advice from.

Just be sure to know how wide you need it . . . . wheel backspacing, desired tire to body clearance, body width, rear brake type, e-brake etc.

Already have RPM big boy body, have the frame designed. I guess big question is will the 2 1/2 offset be a big deal? If I center the pinion the drive shaft wont have any offset.

I would center pinion. If there wasn’t a reason the manufacturers would use centered diffs to only need one size axle.
